JR pass is generally only for train. But there are some other cards that can be used. Normally every city has his system, in Hakodate there's a Kitaca.... but those cards like Pasmo, Icoca, and Sapica can be used in some other public transportation such buses and trams... need a verification city by city.

The cruise port is about 700 metres from the Hakodate Dock tram terminus (route 5). Nothing special at the tram terminus but if you've got the time and the inclination a ride to the other end of the line (Yunokawa) is a fascinating experience. It will take you through downtown Hakodate and almost all of your fellow passengers will be Japanese. You take a little ticket when you get on the tram (at the back door) and pay the driver when you get off. A day ticket is 600 yen that could be good value. Alternatively, if you have an IC smart card from anywhere in Japan that will work on the tram. The tram line doesn't pass through particularly scenic areas but a ride is a real experience on an "old time" vehicle with lots of real "tramway" noises and you'll be mixing and mingling with the locals who are always friendly and polite. But you won't find much English spoken. On the way back, get off at Jujigai stop (you can take routes 2 or 5 to here) where it's about a 10 minute walk to the base station of the Mount Hakodate aerial tramway that's a real experience with magnificent views; I found afternoon better. Alternatively, if you just wanted a short tram ride you could simply take it from Hakodate Dock to Jujigai and walk to the base station of the aerial tramway (the walk is well signposted in English). There are several "cheap and cheerful" cafes in the area around the Jujigai tram stop; another experience with the locals!

Not so far, 200-300 m, if you mean bay loop cruise ship (nice views etc). But if you mean ferry (to Aomori, for example) then, there is no tram stop around. Only by bus or car/taxi.

According to the Hakodate tourist website, you can also buy from tram drivers and some hotel desks - but I did not try doing this.

Hi, Yes, Goryokaku Fort, Goryokaku tower and Goryokaku gardens are the same and close to each other. Mt Hakodate is 10-15 minutes by tram car from Goryokaku tram stop (which is a 10 min walk from Goryokaku garden ). OR 1500yen (approx) by taxi. Yes the Cherry Blossoms there have started blooming since Sunday, and this weekend you should be able to see them still in bloom, but just. Yes there are Cherry blossoms at Matsumae castle too, and since there are many different varieties which bloom at different times you are sure to see some varieties in bloom at this time.
